I've been trying to figure this out for way too long now. The problem used to be much worse but that was before I start throwing parts at it (see below).

When I start the car up for the first time ever day it runs perfectly, I can drive it for an hour with no issues, Then if i park it and turn it back on is when I start to have issues.

This issues only appear when I'm going uphill or have a light load like that in any gear at 2000rpms. The car bucks a little and the RPMs drop. It goes away if i roll onto the throttle or if I downshift and go to 3000rpms.

If i plug my quarter horse it it gets so bad I can't drive it so it's currently out of the car. I recently had a Cat start rattling so i put a OR X pipe on and it made the issue slightly better. as in It's not bucking as bad when it does it.

New Parts put on to try to resolve this:

Spark plugs
FMS Plug wires
FMS Ignition Module
Summit Racing Distributor (cap and Rotor included) (factory dizzy was making noise)
DynaMod TFI
Air Temp Sensor
Coolant temp Sensor
Summit 70mm Throttle Body with new TPS Sensor

The only thing I can think of is O2 sensors, but issues with those should have come up as soon as you were at part-throttle. I had some similar issues, but mine were caused by corroded contacts on my cap & rotor and you've already replaced those parts.
