Ecu Altering

I'm 17 and just recently did a t5 swap on an automatic 1999 ford mustang v6. It was successful and she grabs and goes in gear (new clutch) but...speedo reads way too high (100 when actually 45), dome light is on 24/7, clutch safety switch doesn't work even tho it's plugged in (used auto trans wiring harness and bypassed it) and I have an electronic babysitter limiting my rpms to the low 3000s and low 4000s...I have a manual computer for this exact year manual car, it just won't let me start the car due to the blinking theft light which signals that the VIN is not matching and the key doesn't match (of course). Is there any way that I don't pay a fortune for the computer to work with my key and to have the VIN reset so I pass emissions?
