Engine Getting Correct Tune For Throttle Body

Back in October I put a 85 mm BBK throttle body on my 2012 Mustang GT. Bama does the tunes. Ever since this new throttle body has been put on, Bama cannot get the right tune for it. This has been going on since Oct. 2014. I have done four data logs for it also and they still can't get it right. Having issues with surging or hesitation in almost all gears. It seems to be around 2000 to 2500 RPMs. Cold starts are the worst. If I let it idle for even five minutes then go to leave, it hesitates bad. Even on the interstate and have it in sixth gear with the cruise on, and you feel a slight hesitation. This is in all tunes (worst in performance). After every tune I have put it back to stock, even took off the negative cable and let it sit. Ran it in stock and I have no issues. This is the second throttle body. The first one went bad in a month, I don't know if it was defective or the tunes messed it up. Anyone else had/has issues?
