    Your diagnosis is my best guess. I've read before of the electric smog pumps on your model year Cobra. You've got some options though... You should be able to get a chip to disable that code. You could also try to find what sensor is checking on the pump and come up with a way to lie to it...

    There are many differences. The biggest one I can think of is that the 03 has coil on plug (COP) and the 96-98 series has twin coil packs for each side.

    I think it is because of our heavy drivetrain parts. Once I swapped to an aluminum flywheel and driveshaft my clunk stopped. I was also told by Ford it was normal.

    Wouldn't that be overkill? It'd be actuating all the time from hitting the brakes. Maybe tie into the parking brake? Sounds just as easy to use two hands :). Plus wimps can't drive your car in reverse.
