por15 would be a paint on rust prohibitor/nuetralizer and its good stuff. it can be found at www.por15.com However it is UV sensitive and would need to be painted over with something else but its great for stopping rust.
I would say weld em shut, however then you'll need to paint it. You could also use some kind of an epoxy and fill em in and just touch up with paint... I think those are about the only ways to get rid of those holes in a way that will last, but my vote goes to the welder.
