JLT just came out with a really good CAI, but you'd have to remove your strut tower brace. If you didn't want to do that, WMS makes a top-notch full velocity kit.
A midpipe, CAI, longtubes, pulleys, etc.. shouldn't affect driveability.
1.) They didn't make the Mystichrome cobra in 2003. Only in 2004 and you're probably not going to get one for invoice.
2.) There are two leftover 2003's in a dealership near me selling for $28k and $29k. The more expensive one is the 10th anniversary cobra.

95 Cobra R's have the 255 series tire as stock - the normal cobra's had 245/45/17. A 255/40/17 should fit with minimal buldging. I'd stick with a 245/45/17 on a 17x8.

The cobra will hold its value much better than the GT in the long run. The 4v's tend to really wake up with minor bolt-ons and respond really well to blowers and nitrous.
