    +1 on the body work. One thing to consider when replacing panels is to cut out a piece and replace it, move to the next section and do the same. You want to get all of the rust out but also keep in mind that since these are uni body cars it does not take allot to get them out of square.

    You may also want to look into soda blasting instead of media blasting. If the guy running the gun is not careful they can cause you more issues by warping the metal with sand or other media. You may also want to have it blasted in smaller sections. I plan to do the underside of the car first...

    Seam Sealer or Silicone to seal panels?

    I found a Dycon seam sealer at AutoZone for $10 a tube and it works the same as the 3M just without the price tag.

    I found mine on Craigs list. It was a blue point (cheap Snap-On) and found it for $125 and works great. You can also look at city or school auctions. They wiill sometimes have really good equipment for about the same you could buy a cheap home unit for.

    You can expect this on any sheet metal part that you purchase for your car. These parts are manufactured for multiple years of cars and nothing fits right. When I did my aprons I used the fenders to mark the holes, drilled the corners and a cutting wheel to finish it.
