sounds like a plan. from what i've heard, the 3.90's haven't been around as long and aren't made by most of the major gear manufacturers right? i'd go with something tried and true when it comes to the rear end
umm... is it a stock lower intake? if so, and if you plan on changing heads soon, then i'd port it, but like said, if you have no real plans of doing a head swap then leave it as is, but you're not gonna get much from a gt40 upper with a stock lower
it's my opinion that those ebay one piece headlights would look better with that front clip than with the stocker, i think the more rounded lines on the stalker would match the rounded lines in the one piecers, but that's just me
i've seen far more people with 3.73's than with 3.90's
the diff between 3.9 and 4.1 is gonna be like less than 100 rpm man, why not just go for 4.10 if it's mostly around town or drag strip, and 3.73's if you're gonna see some highway in it.
little off topic... i love my 3.55's, first gear...
pop on n off with the little plastic panel rivet things. just pull on the door panel, but be sure you have things like the side view mirror inside cover, door handle bezel, and arm rest removed
gt40- after intake and heads, IMO exhaust and other inductions like maf and TB are a bigger restriction than the cam. the stock camshaft is even a great mild forced induction cam for a turbo or blower setup running around 350-400 wheel horse.

the ones i know of are one in the middle just above the rear axle damper (where the DS bolts to the pinion flange) and then two (one on each side) where the axle comes up to the body
dunno if a lincoln would have the right bends to clear certain stuff... sure it's the same motor but a different engine bay. just get some mustang stockers and call it a day
