A nice motor craft tune up sounds like is in order. If ya havent done it lately...(motorcraft!) plugs, wires, cap, rotor.

Sounds like you may have a clogged or a bad IAC (idle air control). It's the cylinder looking thing bolted sideways to the throttle body. These are known to act up or go bad..just a bad design really. I say replace it, check the TPS (throttle position sensor) make sure its within spec aswell.

Unplug IAC while car is running, set idle via the adjustment screw.
Turn car off, check TPS voltage make sure it is within spec (~.92 volts closed and some like 4v Wide open..check your haynes manual)

Ack, what am i doing, just follow the Idle adjustment proceedures either in your service manual...or do a search on the board.

Scan for codes...it will tell you what's wrong.

when I first got my mustang running after the engine build and swap it would run really badly for about that long then smooth out and run just fine.

turned out the timing was waaayyyy off.
