can I use a t-45 from a 2000 gt in my 96 for an auto to 5sp swap

Shouldn't be a problem. The '96 uses an actual speedometer cable with speed sensor, so you'll need to scrounge that up for the swap.
You'll also need to consider than the 2000 Mustang will have a Windsor based engine and not a Romeo like your '96, so you'll need to source a Romeo flywheel for the swap to make it work as well.
