Convertible Questions

I have an 05 GT 'vert. I am having a problem with water collecting in the 1/4 panel in front of the rear tire. I removed the rocker cover and stuck a stiff wire up inside until about a gallon of water ran out. Anyone have any ideas of how they are supposed to drain? And how I can clean them. Trying to prevent a future rust problem. I got so bad I could hear it sloshing around when driving the car.
