A higher gear ratio such as 3.73 or 4.10 will make you accelerate faster because you can get into the power band quicker, but you loose top speed. basically 0-60 is faster, but top speed drops from about 135 to 115 without the govenor of course. City MPG will go up very slightly because you can accelerate quicker and stay low rpms, but highway will go down slightly because instead of being at say 2000rpms, you'll be closer to 3000 rpms in 4th gear. And just FYI, if you go with a higher gear ratio and get it dyno'd to see how much power you have, the readings will come out lower because the hp cannot catch up with the acceleration. It's weird but true. I personally would go with intake and exhaust first, which ever you do first is your choice. It'll change the sound and get some more power, plus it'll alow for more power later on if you keep upgrading.

Tlok or a limited slip differential will allow the car to grip better. With the open differential, the right tire will slip and it will try to put power on the right so you don't move. With an LSD, it'll shift power equally and maintain traction better. If you stay with just intake, exhaust and gears and maybe a tuner with nothing too high, a ford tlok will hold, but if you go into the engine or bolt a power adder on, say good bye to that. 7.5" Detroit Truetrac will hold up to 350-450 rwhp depending on how the curve is and how hard it's being pressed.

When you go to do the gears do the 4.10s no question about it. Also maybe look at a stall convertor 2800-3000.

CAI aren't really worth the money and may net you 5 rwhp and thats max.

They don't net much power, but if you get a port and polish set of heads and intake with a better cam, you won't net any power off that without an intake kit that can give you the needed air. And for budget cars, 5 is usually all you get from each mod so you just have to deal with what little you get. If you go with a supercharger or turbo, then the CAI is useless.

In order, I would do (and have done):

New FRPP 4.10's and OEM T-Lok ($600 installed)
Flash Tuner ($300 and up)
Dual Exhaust ($500 and up installed, incl. GT bumper)
CAI or Drop-In Filter ($50 and up)

Total will be about $1500, just tell yourself "it's only money"

Dont get a cold air intake!! Its a waste of money! you will see no gains at all!
Go with gears. a set of 4.10s will knock you socks off.

Around there, but I don't think the CAI helped it that much.

I saw that particular item is no longer listed. I have read a few posts on other sites that a SLP Loudmouth catback does not produce a good sound when used on a V6. Not having heard it myself, I can't say. I know that some have posted that it's too loud or obnoxious on a V8, but having one myself, I say it's perfect (although loud, just like it's name says it should be).

i don't think a '03-'04 Cobra catback will fit because of the rear axle differences.

the cai will actually make more power with other mods. changing out the MAS and the throttle body will show the real potential of a cai, but it isnt the CAI that is at fault for the difference, it is the stock comp[onents that you are still using
