Power problem, help diagnose.

First, let me say I've been a lurker here for a few years and have been able to answer most of my questions by doing a search. But this one has me stumped.

First a little background. Early Saturday morning a monsoon hit right before I got off work. I hit some pretty deep water holes, and except for the belt slipping which caused me to have to rev it up to get it dried, it was a uneventfull drive. Later Saturday afternoon I get into the car to go to work and no problems. Sunday when I get off work (during which we had a couple more heavy rains) I go out to the car and the battery was weak enough I had to get a jump. It jumped no problem and I let it charge awhile but it didn't seem like the alternator was pulling to hard so I shut it off. Of course it wouldn't start. And this time it wouldn't jump start either. I saw a little battery smoke a couple of times from the other vehicle battery while trying but for the most part the jumper cables were not even getiing warm (luckily the other vehicle was a work vehicle). I ended up push starting the car by myself and it hit no problem. Ran fine although I did have a ABS and check engine light on. I took no chances and headed for home. After about twenty miles all of the sudden there was a pop and everything went black (dash). I was doing about 40mph at the time and coasted to the side of the road. Turned on the hazards and they were slow and barely visible. Got it towed home and went to bed. Get up Sunday and load tested the 8 month old Die Hard Gold and it's toast (I had charged it while I slept and it immediately dropped when the test started). Put a old battery I had in the garage along with the charger and when you go to start the car sometimes you get a click at the starter solenoid and sometimes you don't. The engine warnings lights on the dash do funny things and sometimes when you pull on the headlights it starts draining the battey. I have removed the starter and hooked the wires back up and the bendix and solenoid appear ok as it engaged and spun. I have ohmed out the clutch switch and it checks good. I have checked for a short to ground from the positive battery cable, alternator and power distribution block and it checked good. I have swapped the starter relay with another and it still won't work. I hooked up my Snap-On scanner and it won't communicate with the pcm. I replaced the ignition switch, no change. I replaced the alternator last week due to a bearing squeak. I can turn the engine over by hand and can tell it's making compression. It seems when a load is put on like starting there is something that's shorted. I'm leaning towards the CCRM, pcm, or anti theft module. Can a dealership check any of those items off the vehicle? Any other thoughts or ideas on what I can try? There's was probably other things I have tried and forgotten and not all the above is in chronological(sp) order. TIA

All thru your troubles, are you sure the
alternator's pulley was rotating?
