I am asking this for my brother, but right now a couple of his plugs will not seat all the way in. Will this cause any issues? This is a bone stock 94 cobra.

Can cause issues, get a thread chaser, put some nice and sticky grease on it and clean up the threads. That way shavings do not tend to fall into the motor.

I have the right plugs, the plugs go all the way in except for like 2 of them. AP104 (autolites). AP764 is what came out. AP104 are replacing the AP764's so says autolites and Ford.

no not really, I took a pick and ran around the threads, and ran a chaser in there that helped a lot but it still did not fully seat. Went like 85% in.
