Suggestions for my rebuild

Hey everyone, I decided that I want to rebuild my 100k+ 98 Cobra motor this winter for an eventual sc or turbo addition. I can't wait to dig into this puppy and see what she's got inside, but I could use any helpful advice that any more experienced builders have to offer.

I plan on this being a learning experience more than anything, because this is the deepest I'll have ever been into the motor. I have some parts picked out, but I want some input / tips on the building and breaking in of the new engine, and any specific tools that are required beyond a basic shop equipment (Valve spring compressor, Honing / Piston install / ring install tools?).

For parts, so far I have looked into the following:
-Summit full gasket set
-MMR rotating assembly (Bearings, rings, rods, pistons, crank, pins, & bolts)
-Head studs, maybe from MMR also
-General assembly lube, rtv, etc

I think most of the hardware in the engine is still in good shape, so I'm hoping not to replace anything else. How hard is it to hone cylinders, retime cams, and install the bottom end? I've got the old Haynes manual and general mechanical experience (I'm in school for mech. engineering), and I want to just take my time and do it right the first time around. I'll try and take a bunch of pictures once I get there, but for now its all prep work.

Aside from taking alot of pictures and using baggies to organize all the hardware, i'm open to any tips for the tear-down, rebuild, and break-in if you've got 'em.

Alright, I seem to have left nothing vital out, so I'll add another question:

Before I even rebuild, how much are you guys running on stock rods / pistons?

I've been running all of the bolt-ons and 125 shot of nitrous for about 2 or 3 years, and I just sort of assumed I would need a rebuild for more power...
-sigh- It's just not fast enough anymore, and I finally have money to do something about it.
