Ha, I've never seen it set up like that, but its supposed to be the PCV vacuum hose. The other end of the T fitting should be running a hose to the PCV valve on the back side of your lower intake. On most intakes I've seen, the hose runs from the middle portion straight to the PCV, though I like that setup better, it seems like it would make installing and removing the upper easier.
I would guess that that hose does, serve no purpose that way. All you need is the one to the vac block and fuel pressure regulator and evap can if you are running one.
So , does anyone see any problem with replacing the T with a 90* and plugging the other end? I just see this as a possible vaccum leak later and would rather get rid of any future problems before they become a problem.

The only reason I'd be weary of doing this is because the PCV allows some amount of oil into the intake. The centralized vacuum port helps distribute this oil evenly among the cylinders. I think that moving the PCV pickup to just that side of the intake would mean more PCV oil gets into those cylinders, but I can't say for sure. When I rerouted my vacuum lines, I was sure to keep the PCV line running to the center part of the intake. I don't know that it would be a big issue, but its something to consider.
