    Fellow Mustanger ('66 vert) had his engine rebuilt by reputable firm. Had similar problems as you describe. After a string of trouble he got down to checking everything. Found he had 351w cam installed. When he changed the firing order to 351w, the problems disappeared. Its worth checking.
