when you turn the key on does the theft light stop flashing and the check engine light come on?
if the theft light is flashing with key on and/or the odometer is all dashes then you have a theft/pcm problem
if the theft light works and the check engine light is on with key on verify the check...
huge exhaust leak is a no no and will cause the o2s to dump fuel which can make it run awful
the idle load is fine
I would start by verifying the firing order is correct. If its stock it should be fairly simple to diagnose.
everything about a stock setup is aimed for daily driving hence torque down low
a large cam IMO anything > 300 duration is not going to make any low end torque so it will not be ideal especially for daily driving.

while your cranking verify the check engine light goes off if it does you need to verify the injectors are pulsing and your plugs are firing.
otherwise it sounds like you have a bad pcm which is very rare
a single eaton m90 is too small on a stock v6 supercoupe
you will need 2 one on each valve cover and only then will you be in business. You'd be limited to about ~400rwhp though on an otherwise stock engine. Toss on a hci swap and you'd be in the ~585rwhp range.

its always best to get at least a 3500+ stall for any of the 1994-2019 ford electronic control transmissions. The ecu controls the lockup so even though you may have a 4k stall converter it will still drive like stock when tuned properly.

the tfi ignition system is independent of the ecu. With the spout unplugged or even the ecu removed the ignition system will still function correctly.
if it doesnt then you have an ignition issue between the tfi module, pick up in the distributor and its associated wiring to the coil.
i dont know what lp 3.0 is but if your asking low pressure shut off at 3 psi then no. The low pressure switch should shut off the compressor at no less than 20 psi minimum.

the first thing you need to do is throw away that msd distributor and upgrade to a stock one
over heating at idle is usually do to air trapped in the system. It doesn't take much to cool an idling engine.
