2005 4.0 V6 Convertible Anti Theft Issue

So I recently got an 05 4.0L V6 Mustang from my neighbor. He said the car wouldn't turn over, the anti-theft light was on so he would sell it to me for pretty cheap. I took him up on that offer, so I had someone come down and try and remove the antitheft for me through his computer because it was being stubborn and i couldn't get it myself. He told me the car wasn't communicating with his computer and that's where I'm at. The car still have power, the battery is disconnected right now, but when connected it still powers on the lights and radio and whatnot. But when trying to start the car it wont turn over and the alarm keeps going off. Is there anyone else who has had this same issue?
 
Is the owners manual in the glove box? You may need a new fob and/or a reprogram, find a mobile locksmith and he can check the fob for connectivity, have you tried lock and unlock the drivers door with the key?

yeah it is, the fob works to unlock and lock doors, i had a mobile locksmith come check it out and he said his computer wouldnt communicate to the car but i didnt ask about the fob. i have tried the key and it is still on. the anti theft flashes very fast, and when key inserted ands turned it makes 4 short beeps and one long beep. I did try the manual key unlock and then turned it on again but same thing, except i think there were 6 short beeps. also the cars electricity turns on even without the key in ignition, like the radio and such, and the dash says FUEL LEVEL LOW, DTE ODO DATA ERR, CHECKING CHARGING SYSTEM
