It might be real helpful to mention the model year of your Mustang.
Some model years the connector has 3 wires but the center wire is jumped from one of the other wires. For example the 1996 model year.
But in answer to your question for the 1999-2004 model years there are two wires to the alternator small connector. The center connection is not used.
