"bucking Mustang"

Hello out there!

I've been a lurker since I bought my Mustang last year. I am greatly appreciative of all the information available on this website. However, after spending significant amounts of time trying to figure out my "Bucking Mustang" I have found no answers.

First off, here is the info on the mustang:
2003 Mustang GT, Kenne Bell Supercharger with Cobra MAF @ 9.5ish PSI with a dyno tune. 65,000 miles

This car was running great...until it grenaded on the road racing track in Utah in October. The car was running EXCELLENT up until then. The engine blew without warning, with no early indications (burning oil, losing coolant, etc). I was going down the long straight with the pedal down about 7/8 (not all the way in as a corner was coming up quite quickly). While performing the autopsy, I found several small pieces of a piston in the pan as well as pieces of the rod(rod went through cylinder wall). I have since built up an aluminum block and reinstalled the engine. (It is studded on the bottom and top end, complete forged internals) Thinking that the engine blew because of a heat-stress problem, I had the supercharger cleaned up by Kenne bell and we then re-installed the engine. After performing the final checks, I attempt to start the car and...it runs terribly. (?) Just to try, I re-load the stock program onto the car and find that the mustang now runs "fine", but I don't dare drive it anywhere. After much research on this site, I decided to replace the MAF (I cleaned the original, with no change at all). Installing a new MAF significantly helped the car run on the dyno tune, but now the car stutters and misses at random times. The stutters or misses are so significant at times the Traction Control will come on while driving. I have checked the coils and the plugs, with both appear fine. I have had the alternator tested and no issues were found. The EGR valve appears to be functioning fine (Doesn't seem to be stuck). I have searched and searched for vacuum leaks, and have not found any.

Thus, after a loooooooong post, this is where I'm at. I have no idea where to go next. With the stock tune, regardless of MAF, the car runs fine. With the aftermarket, I have random misses on different cylinders. No engine codes to be read...nothing. Anybody have any ideas out there?
 
At this risk of sounding like a broken record. Has the battery and charging system been thoroughly checked? Here's some information on how to perform some deeper charging system checks.

Note, it actually happens more often than people may realize that the motor grounding strap between the left hand motor mount and frame rail is forgotten about during motor pulling. The results are this strap is pulled/ripped off and forgotten. The new motor goes in without this VITAL ground. If there's an issue with the motor's ground it WILL show up during the voltage drop tests. The tests are very simple and don't take long to do.

What has been done to measure fuel pressure? Is the fuel rail pressure sensor intake vacuum reference line connected and leak free? Has the line been inspected for raw gas? Has the accuracy of the FRPS been CONFIRMED with an external gauge? How about cross referencing the PCM's fuel pressure with an external gauge?

Next. To add to above. Do you have any ODB2 data logging and graphing capabilities? It seems to me to be short sighted in trouble shooting a rig such as this that not having advanced graphing is fighting a battle with one hand tied behind your back. You need to KNOW what MAF, fuel pressure, computed engine load, timing advance, RPM's are all doing relative to each other. The monitors need to be running under the actual conditions where the failure is occurring.

Otherwise the trouble shooting reverts to educated guessing. For a stock car often that's good enough. But for a rig like this I don't think this is such a great idea.

Here's some information on an affordable ODB2 scanner with advanced data logging capabilities. For a rig such as what we are dealing with the $30 cost it's almost silly not to have it (or something like it).
