Convertible Top vs. Rear Window Issue

I have a 2008 convertible and I had a new top and frame installed due to a tree limb and now the rear windows wont role up unless the top is down. as soon as I put the top up they wont go up and if i put them up as soon as i hit the button for the top they go back down automaticly. please help
