I have a 1998 mustang V6 and my alternator case is positive,

I don't know what this means.

it is misfiring on one of the cylinder banks,

This sounds like a separate issue.

and it keeps blowing the fuel pump fuse
This also sounds like a separate issue.


Have you pulled codes?

When the ground cable was hooked up to the casing of the alternator it acted like it caused a short, and at the moment there is not a check engine light

You still need to pull codes. The trouble light doesn't illuminate for all codes.


Do you have the means to remove the alternator and have it tested at a nearby auto-parts store?

On a parallel note: What kind of shape is the battery in?
 
Hi, does the fuse blow instantly when you turn the key on? Does the fuse last for a while? a few starts, a few days, a week or more? Do you live where rodents are an issue under the hood, eating wiring and such? Is the fuse socket in the box corroded? Was the first fuse that blew, corroded? Do you have an electrical meter? Have you run out of gas in the last 6 mos. to a year? Do you know how old the pump is? I know that's a lot of questions but you can start at the connector to the pump at the back of the car look for power & ground, if the fuse will hold long enough. I know there are others on the forum with better answers than mine but I thought I'd give it a go here.
