I have a 01 GT Mustang Auto, and i want to put on the Cobra exhaust. The dimensions for stock is 14.00H/21.00W/59.00D..........and the Cobra kit is 14.00H/21.00W/54.00D.....now is this gonna cause a problem with the install, or will it be a bit short on the exit of the car?

all 94-98 mustang gt's and cobras could use the same cat-back exhaust. the 99-04 GT cat back can work on the 94-98 also, only difference is the extra hanger on the exh tips.

99-04 cobras have IRS which is why they require a totally different cat back setup

What are those the dimensions of? The mufflers??

The Cobra exhaust is routed differently due to the IRS the Cobra has. Since your GT has a solid rear, the pipes will be bent differently.

The CObra exhaust isn't even that great..otherwise Cobra owners wouldn't cut them off and throw them into the trash. Not everything with the Cobra name on it is good to have.

Just buy a decent cat-back designed for your GT.

You'd be better off looking into one of the less expensive aftermarket exhaust kits for your car. There are about a dozen different reputable manufacturers out there just dying to sell you one and all of them will perform as well, or better than the stock SVT exhaust.
