There are booster/master combos available for the 65-66 cars with manual or automatic set-ups... They reposition the booster with a bellcrank type of arm and it clears the clutch rod.

Jay at Mustang Depot has a very nice setup for front disc/rear drum. And NPD has the same basic setup for 4 Wheel Disc. I've got 4 wheel disc brakes off a cobra and Power booster with dual reservior.
If you want to see look at the web page in my signature. Very nice brake master setup. Easy install. 1" bore. Not overly sensitive, but will clamp down and stop you very quickly.

You run into the same clearance problems with the fruit jar. The clearance issues are vertical to the brace, not the shock tower. So either master runs into the same issue. There's even a dual billet version that's smaller. There's very little difference between the Automatic version and the Manual. If you remove it and run an export brace or the the rod end style, you have plenty of room. Otherwise you may have to remove the stock brace to fill your master comfortably. It pretty much depends on how much you might need to slide it up before you snug it down! It's adjustable.

So, you and Jay are saying that there is a booster that will bolt right in and everything will clear manual clutch linkages, tower brace, and shock tower and WITHOUT ANT PEDAL MODIFICATION? Please provide a link to this product. Thanks.
We had this discussion a while back. I bought a kit from Jay. Really nice setup and a great price. It was an interim deal while I still had the stock rear drum brakes, but had installed the Cobra front disc. The cap was a tight fit under the stock shock tower brace. With a funel it's easy to fill. Also to remove the master cylinder w/o removing the whole booster, it is easier if you indent your shock tower about 3/8".
When I added the 8.8" rear and the rear Cobra disc brakes, I went to NPD and picked up the kit for 4 wheel disc brake MT. It's on page 46 of their new catalog. Same setup as Jays but w/o the residual valve in the rear portion.
What I like about this setup is I can run a lot more rear bias than I would have thought. When I hammer the brakes it will lock all 4 up, and there is real good balance and feel under threshold braking.
In between time I installed an export brace and completely removed the stock brace and shock tower brackets. There is plenty of room. In fact there is enough room, that it will be easy to add the hydraulic clutch when I install the V8.
If you've got rear drums and a manual transmission, Jay's kit would be the way to go.
If you have 4 wheel disc, go to NPD.
