First, the larger port runners and MAF slowed down the intake velocity. Second, the larger diameter exhaust is causing the the exhaust to lose too much velocity as well. This is because with the stock heads (the bottleneck) he just can't take advantage of the extra flow capability of the new parts. This reduces the ability of the cylinders to reach a complete fill at lower RPM's. If it is dynoed I bet you will find that torque is way down until the car is up around 3500 RPM or more.
The B303 cam is probably working against the 3.31 gear instead of with it. The cam wants to rev higher, but the gear is so tall that the car can't get into the power range soon enough to make up for the loss of low end torque caused by the larger intake, exhaust and cam. Now, a set of aftermarked heads or ported stock ones with a 3.73 or 4.10 gear and the story will be much different.
But this is just IMHO.
