missing problem

i have a 99 gt that has developed a missing problem. it started after coming in one weekend with the fuel light on and then i put bout 7 gallons of gas in it. shortly after it started missing and now has a dead cylinder most of the time, it will miss and then everthing is great for bout 5 seconds then it starts missing again. i have replaced the fuel filter which was the original one(90,000 miles) thinking it may have gotten water or stuff from the bottom of the tank into the filter from running that low, and had the code pulled which it said it was missing on number one cylinder. i then checked the plugs and they were all dry, i checked the harness to see if anything else would have come loose and with the motor running i can unplug number 3 cylinder's coil on plug ignition and it makes no difference if it is plugged or not, it is a dead cylinder, number one however seems to be fine . i just replaced #3's coil on plug and the car still has a dead miss in it, when i get back home i am going to check all the boots to make sure they are not arcing into the head and i also have another set of injectors i may try if this doesn't work. if all else fails i guess the ford place will have to handle it. if anyone else has and suggestions please help

what does #3 have to do with it? the code was on #1. maybe you got dirt in the line and clogged the injector? but the fuel filter should catch that though i would think.
