Shaker 500 To Ford Navigation System?

I have a Shaker 500 and have the opportunity to get the Ford navigation system. Will be bass speakers in my doors still work if I plug navigation system in?

Not sure specifically, but when I was buying my '06 GT with Shaker 500, the dealership pulled out the head unit and replaced it with a gaudy, 200 watt touchscreen DVD player. It's either too underpowered or doesn't connect to the bass speakers, because the bass is ridiculously quiet.
