I bought the harness for the mustang - lovely to find out that the grey plug is cut out of the car

can someone let me know what all the wires going into the black and the grey plugs are for the radio so I can hard wire it ? (like what each color corresponds to)

Thanks

Make sure you're interfacing with the speaker connector with all the wires beside eachother, if you have a square plug with 4 wires above 4 other wires, you have an amped system wich needs to be bypassed. Just post it if you need to know how to bypass the amp. Anyway, heres your colors. Just to make sure we're on the same page I will list the primary wire color first and the stripe color after the /.
12v Constant: Green/ Yellow
12v switched: Yellow/ Black
Illumination: Blue/ Red
Ground: Black/ Green
Speakers:
LF+ Orange/ Green
LF- Blue/ White
LR+ Pink/ Green
LR- Tan/ Yellow
RF+ Green/ White
RF- Green/ Orange
RR+ Pink/ Blue
RR- Brown/ Pink

only the speaker harness is in the car, also for some reason they re spliced the + and - on one speaker on the harness ???

the power harness isnt there also there is an extra set of speaker wires that dont look factory

I think it has speakers on the dash,in the doors and next to the back seats how does that work with wiring

The non factory speaker wires probably were connected to an amplifier at some point and used to feed the stock wires, if you're not using an amp, set them aside. There are (from factory) 5x7's in the back, 6.5's in the doors and 3.5's in the dash. The front speakers are wired in series, and use a form of a crossover network. In short, just hook up the front speaker wires normally and it will be fine. What exactally did they do when they "re- spliced" the wires you were referring to? Also, out of curiousity, do you have a rectangular metal box under your passenger seat with a heat sink on part of it and 2 wire harnesses connected to it? Also verify that the RF- and LF- are in the correct positions when you plug the adapter harness onto it, I've seen them reversed from the factory.
