How many different plugs is the T5 wiring harness suposed to have? Where do they all go? I was looking at my wiring harness and I only see two places for them to go to the transmission.

For 94/95 they have just the Speed sensor (two wire flat harness) and the reverse sensor (two wire round) and they both plug in on the drivers side of the transmission.

That should be all there is to it.

Mine has 5 plugs on it total and the 2 that plugs onto the tranny fits and the main plug fits so if everything works it should be alright then huh?

Also you have to wire in the neutral safety switch. Non 5 speed cars have it on the harness too. You plug it into the tranny. Also you need to hook up the reverse light switch, also on the tranny. I went to a wrecking yard and got the small harness that connects to the tranny off a 5 speed. Make sure you just go ahead and take the dash out, I did and it made my life easier. The driveshaft was the same length also. Make sure you have good u joints and a good rear seal in the tranny while you're at it. I had to do it afterward. 25 dollars total. Good luck =)
