Any modification you do that causes a failure in your car will void the warrany as it relates to that failure. No modification completely voids the warranty on your car.
For example, if you install a chip and then have an engine problem, they may void your warranty if the chip causes the engine problem. They wouldn't be able to void the warranty on other parts of your car that aren't affected by the chip, though.
From a practical standpoint, any mod that increases the power your car makes could cause a failure in your drivetrain which wouldn't be covered under warranty. That could conceivably include the engine, transmission, and rear end.
It varies from dealership to dealership. According to the law though, nothing voids it unless the dealership can prove that it was the cause of the defect. But you may end up having to fight the dealership in court.

Keep in mind, Ford is getting tough with this issue lately.
If you have an '04 and it is your only method of transportation and you have a loan, don't modify the car. This is a silly, financial thing to do. You are asking for trouble. But, if the car is a "goof around" car for you and you really don't care about the warrently and the $22k you spent on it is a drop in the bucket, then mod the crap out of it.

you need to know your rights and how to talk to those people.
Having a mod friendly dealership helps, i'm getting my tranny replaced and i have gears, moser axles, diff girdle al. d/s and a Driveshaft loop welded in. also have catback, h-pipe, pullies, t/a, shifter.
they told me that because my rear was built and the loop that it they would void the warranty. I told them bullcrap, the loop and gear has nothing to do with crappy aluminum cast shift forks bending. eventually they worked with me, cost me nothing. and new tranny installed.
