I know this might sound a bit farfetched to some, but over the next year i will be putting many parts on my GT and by the time it is done it will have somewhere around 600rwhp. I just wanted some other peoples opinions on what parts I sould replace to hold up under all that power. I figured that I would need to replace the crankshafts, connecting rods, pistons, transmission, flywheel, clutch, and camshafts. So I just wanted some other people to give me their thoughts

Like said above and also I would put some suspension pieces on to help get it to the ground. Although Ford did a real good job improving the strength of the rear on the new GT I feel a lot can still be had with some aftermarket control arms.
I've not heard how the clutch packs are holding up in the rearends but maybe you might consider an upgrade there too especialy if you have drag racing in mind.
Also depending on whether you want 1/4 mile performance or cornering, go for some related shocks/struts and springs to get the most out of those 600 ponies!

How do you intend to get the power?

I assume some form of FI.

The 3v lump is currently unproven at high boost applications, so it may be worth upgrading all of the internals, but there again it might be cheaper to swap the engine to a 03 Cobra DOHC or even a 2v SOHC cast iron engine as these are all 'known quantities'.

However if you don't it will certainly be good as you will be able to let everyone else know how the new engine handles high boost.

Apart from the mods to actually get the power you may want to consider a FULL suspension and brake overhall, remember Ford designed them to handle 300bhp so with 600rwhp you have doubled the power. If you intend high speed use then a full aero package will probably be needed to help stability and imporved rear downforce to prevent lift.

Engine cooling water & oil improvements and gearbox cooling. If your going to be real hard on the car then rear diff cooling may also be needed.

I would assume the transmission and rear will eventually break but I'd stick with it until it does as it won't cost you anything until it does go bang.

Dry sumping the engine would be a wise move too.

Roll cage

Wheels/tyres

Improved Steering rack

Chassis strenghening (poss included with roll cage)

If you're going to give your car SUPERCAR bhp might as well make it stop and corner like one too.

With 600 horses you may want to think about installing sub-frame connectors,

There is NO place to put sub frame connectors. The chassis pan has channels that run the full length of the pan between the wheels. Essentually the 05 Mustang comes with built in sub-frame connectors.

the sub frame connectors i have seen connect the rocker to the hat channels in the middle, where your usual subframe connectors would go....
