Have a 2006 Mustang GT auto. Looking to get either a SCT XCALIBRATOR 3 or a Fuego Flash Tuner. Which would be the better choice?

Good question...
I haven't made up my mind either.
Not sure which is the best for the $$$.
I'm still running the factory tune.

Personally, I really like my DiabloSport Predator tuner. I've had two of them now, and both are easy to use, and quite capable for tuning.

I think you'll find most people here use SCT with a custom tune from Brenspeed, Bamachips, or VMP.

Diablosport is the best tuner to get in my opinion.

I STRONGLY URGE you not to go with the Fuego. Everything you may read in advertising about GMS is to be taken with a grain of salt. Not as advertised & I had it quit when reloading the stock tune. I had to get it reflashed by Ford for $75.00 Go with the SCT and a tune from a good tuner such as Bama, Brenspeed,Tillman or vmt (?) The 93 "tune" ,that is canned it okay,but, nothing to jump up & down for.
