Different dealers will try to say it does, others won't say a word. When it comes down to it, they have to prove that it is the cause of the damage. The dealer I go to will fix my car no matter what I do as long is it's not drastic, S/C, N20, Turbo, internal work.
I know a catback is usually ok but I was warned by my service manager (before I voided my warranty) to put the stock Hpipe on the car when and if Ford comes to look at the car.
It all depends on your dealer. I live near Chicago where we have emissions testing. My dealer suggested I put on an offroad pipe for better sound and performance and still be covered under warranty. Ask your dealer!
