I don't have a 4.6, but my buddy just got one. I've heard in the past that what changed the displacment wasn't cylinder diameter, but rather a shorter stroke and that being what made it a 281 vs a 302. Is this accurate-ish? Obviously there are differences like DOHC on the new ones, what I'm concerned about is the displacement... On the GT's.

You source is incorrect. Single overhead came, vs Single overhead valve. Small bore, long stroke vs. large bore, short stroke, weak piston/rods with a stout crankshaft and block vs the other way around for the 302W (although not so much a weaker crankshaft).

I think your "source" is thinking of the old 289 Windsor....not the 281-modular.
