I'am thinking about doing a 5.4 motor swap on my 2007 gt stang. I did a lil research and found most everybody was having clearance issues with the hood. My question is if I were to use the Ford GT heads and aftermarket SC would I still run into this same issue? Would a navi nvh block even accept the Ford GT heads? Thank u for any info.

What type of horror show are you trying to put together? Why even bother with a 5.4L? Ford GT heads will require some tricky tuning as they use 2 injectors per port. What exactly are you trying to do?

Well I'm trying to run a 5.4 with a whiple or kb and I don't wanna run into clearance issues with the hood because I wanna modify my stock hood

Why not just find a GT-500 that has been wrecked. If you want to bypass all the headaches just run the 4.6L with a Whipple, all you need is the FRPP Aluminator short short block if you plan to pile on the boost.
