If I replace the PCM in my 96 GT will it interfere with the theft crap?

Im basicly getting this idea from this link http://www.stangnet.com/mustang-forums/758532-auto-5-speed-swap.html

where he mentioned

"I purchased a 5 speed 96-97 computer on ebay. code for pcm is ZXA4 you can use ZXA3 and maybe others. If you need others call the parts dept. at your ford dealer and ask about 5 speed 4.6 pcm numbers.
(The 96-97 mustang gt's have a the P.A.T.S.-passive alarm in the dast cluster, 98 mustang gt has it in the pcm. This is very important for this swap. This is my one spot I should have further researched.

anti-theft PATS re-programming 96-98

It may cause a problem with the PATS depending upon model year and PATS type. However, the 1996-1998 version of PATS is not as restrictive as later 99-04 versions. There is even a method for the customer to reprogram keys without having to go to the dealer. It is fairly long and complex and requires a minimum of 45 minutes to complete. But it beats a tow to the dealer everytime.

Another option is to disable PATS with a hand held programmer.

Sweet, Thanks.

A couple of questions...

When you say encoded key, is that a key thats cut for your car but hasnt been programed at all? Or does it need some type of programing?

Also, if I was to have the original key to the PCM I was installing, would it be a plug in play or does it need to be reprogramed anyway?

Here is why I ask....

I have a 96 GT that currently has a automatic trans PCM but the PCM has been reprogramed to a manual PCM with the use of a chip (cause the dyno tuner blew my original PCM and a auto one was all we could find at the time) Lets call this PCM #1.

I would like to put in another PCM (manual trans one) and use a SCT flash tuner to do some more tuning, lets call this PCM #2

If I install PCM #2 and program keys for it can I latter return back to PCM #1 without having to reprogram as long as I'm using the correct key for PCM #1?

Hope that make since... Thanks for the help.
