There was a recall by Ford because the 99 Cobra did not meet advertised horsepower. Most of the cars have had this "fix" done by Ford and you can find out by getting ahold of Ford. They replaced the lower intake manifold, replaced the muffler assemblies, and reflashed the powertrain control module. After the fix the car has performed as good or better than advertised.
I have a 99 Cobra with 30,000 miles and highly recommend it.

O.k. I know I am digging out an oooooooooooold thread here, but...
I bought a 1999 Cobra Crate Engine from Ford Racing Performance Parts. (The engine was shipped from FRPP later than 1999).
Can I assume that this motor had the performance fix, ahem, "program" already installed?
How do I tell a lo-power 1999 manifold from a hi-po one?
Check the driver's side manifold - you should see either a green dot (acid dip) or a blue dot (extrude honed). If either color dot is on the manifold, it indicates that your manifold is a "post-fix" version.
