i have a 2003 gt with a cdc shaker and i was wondering if i am going to have any clearance issues with the new plenum and throttle body.

Yes you will have clearance issues, but it's easy to fix.
You will need to cut a portion of the washer on the throttle body closest to the drivers side. (where the shaker bolts in, the area that holds the throttle cable)
Other than that, everything fits.
