So I have a 2013 Mustang GT with the edelbrock E force supercharger and Breenspeed 650 HP upgrade. After taking it to the track last friday I started throwing codes for cylinder misfire in cylinder 6. Took it to the shop and the rings on that cylinder are gone. So the engine needs to come out and be rebuilt.

the shop I took it to gave me two estimates.
call it the basic rebuild Manley pistons, rings, rods bearings (no crank) $3200 parts, $5480 Labor = $8916
call it the big boy rebuild Manley extreme duty pistons, rings, rods, bearings, boss 302 crank = $5028 material, $5480 labor = $10878.

does any of this seem reasonable?

anybody have a recommended shop in San Diego to get it done right but cheaper?

I don't have any shop recommendations, but just for comparison, you can order the complete 1000HP capable bottom end kit (Boss crank), with the parts you listed, from MMR for less than $2k. You can also piece together parts made for the HP level you are at for less than that (I beam rods, pistons, rebuilt stock crank). The stock crank is absolutely fine for your application.

Hopefully someone can chime in with a shop that can perform the labor for less around your area. Don't get me wrong, machining can be expensive, but my trusted race shop quoted me around $2800 for a complete machine job on my coyote block (complete re-sleeve), crank, and heads (no assembly though).
