buddy of mine has a heads/cams 99gt, spun a rod bearing last week. last i heard hes looking at ordering a short block, having a local shop put the heads and cams back on and make sure they are in proper time. the question i have is can the motor go in with the headers bolted in place?

can i drop the motor/trans/headers in one shot? its a 5speed car.

trying to get this all done in the next two weeks before i leave for school.

Yeah, just put the motor in from below (install it on the K-member, then raise it all up in there). You can sometimes do it from the top, but I've seen a couple cases where it just won't fit.

Yes, you can pull or install the engine with long tubes attached. Make sure to disconnect the steering linkage and move the coolant lines out of the way.
