Good morning,
My 88 5.0 mustang has had the EGR and EVAP system deleted. Is there a way to make the computer think they are still there?

For the evap, plugging the valve back in will do it. (That as eliminating the system is a bad choice is not what you asked about.) If you use your multimeter to find an equivalent electrical load to the valve, that should be enough to placate the computer.
The EGR valve is at least a two step sensor and valve system. The static resistor plug ins may tell the computer the EGR is plugged in but not working.

Or... Never check codes. That's worked for me for 33 years. Checked them twice since new.
