I installed (mostly) a Stainless Steel Brakes, front disc conversion kit over the weekend. This is the stock replacement kit w/ mini booster and 67 style dual pot mc and was purchased solely because it's supposed to clear the stock 14" wheels (I have to run these in the class that I'll be racing in). When I put the wheels on (styled steel wheels, I'm assuming original to the car based on their condition..14x6???) , surprise, they hit the bottom of the caliper. Has anyone encountered this? I can turn the wheel by hand, but it's definitely hitting. How much meat can be removed from the caliper? I was so disgusted, I put my tools away and went in the house. Still need to install the booster, mc and dist. valve.
 
I've heard of Baer kits hitting 16" wheels, which is why I had to go with 17"s on my 67.

If you can still mount the wheel and turn it by hand, then I'd imagine that you could remove enough metal from the calipers to give yourself clearance.

Is it making contact across the entire outside surface of the caliper, or only at a high spot, such as a corner?

Can you also use different wheels? You said you have to run "stock 14" wheels", but perhaps there are other "stock 14" wheels" for a Mustang which might give you better clearance, or at least have enough metal inside the wheel to machine some metal from the wheel, and also some from the caliper, giving you even more clearance than by removing it from the caliper alone.
 
If your studs are long enough you can use a 3/16" wheel spacer. They are available on Ebay for about $15 shipped. This cleared my problem with 14" Magmun 500's on my 64 disc conversion. My wheels were also barely interfering at the caliper.
 
I can use any stock 66 wheel, but I don't want to invest $600 in a set of wheels that don't fit any better. I'm just hitting on one corner.
The spacer crossed my mind. How many threads have to stick through the wheel?
