Dumb question. If I get alignment done can it stop the spindle nut from rubbing hub?

you mean the nut that attaches the hub to the spindle?
i'd say no.
you may have a bad hub.

X2 what davis said. the spindle nut should never rub the hub..on any car... Your bearings are fried.
