I've looked at all the threads I could find regarding gutting the stock cats, so here's my question.

If I only gut the first two cats (closest to engine), on my Mach will I get a check engine light? I saw one thread that said I wouldn't, but that was about a GT I believe.

So.. does anyone know?

How does this sound by the way? I have Flow 40's welded in right now..

Thanks in advance.

You shouldn't. GT...Mach, won't really matter either way to the PCM. Those cats are called "warm up" cats and they're intended to act as something of a "trap" for cold-start unburnt hydrocarbons. I've got an MRT catted H-pipe on my GT that dispenses with the warm-up cats and I've not yet see an SES light after numerous tankfuls.

FWIW, I personally would purchase a catted H- or X-pipe and keep the factory pipe intact in case it needs to be re-installed for some reason. Aftermarket pipes aren't that expensive and you get the added benefit of larger piping and better bends.
