Headers+exhaust and an aftermarket MAF, remove the air silencer and put a good panel filter (K&N) in it. Weld in sub frame connectors would be a good idea for a convertible, too.

Being that your other current post is about the fact you can't pass emmision testing because of a rotted exhaust system, I would say, Ford Racing shorty headers, a good cat converter H pipe and your choice of mufflers. That will eat up your $1000 pretty well and leave you some small change to go to buy a Big Mac, a soda and an order of fries...

Ford Racing Stainless Steel headers $250 http://www.summitracing.com/search/?keyword=ford racing headers&dds=1

Catalytic converter H pipe $350-$500 http://www.latemodelrestoration.com...g-50L-Bbk-Catalytic-H-Pipe-For-Shorty-Headers

New mufflers and exhaust pipes - $300-$500 http://www.latemodelrestoration.com/products/Mustang-Catback-Exhaust-Systems

emissions is taken care of. i dont wanna waste money in an exhaust setup that i dont want just to pass emissions.
im liking the sub frame connectors, maf and full exhaust suggestion. maybe some suspension parts.

i wish the sn95 conversion and the wheel were 1000.

should i replace the stock clutch and flywheel?

You only need to replace the stock clutch and flywheel if it is worn out and needs to be replaced. Check your PM's.

Man, subframe coneectors aren't that expensive...at this point, if I got a windfall like that, I'd be cruising the classifieds at corral or craigslist to find a blower or turbo kit. You can get the less expensive stuff a piece at a time later...

If you don't want forced induction, look for a good set of used heads or another large money item.

I like Nikwoa's suggestion.

Btw why do u think the sn95 conversion and wheels aren't $1000? It's doable if ur using used parts. Check the stickies under 5 lug conversion.

Nik is on the money, as usual. If you go with used parts, you'll get all of it done and still have a little money left over.

If you can find a deal on an explorer, Cobra, or GT40 intake, that's damn good bang for the buck, too. I'd definitely go with exhaust mods first, though.

I don't personally think a lot of money should be paid for subframe connectors when you can just go to a machine shop and have them made for next to nothing.

If I were starting from scratch and going part by part again, it would be in this general order:

ten-minute tune up (remove air-silencer, 14* base timing, remove dog-bone, remove spare, remove sway-bar)
K&N panel filter
Pullies (w/o alternator pulley unless you're running a 3G)
Subframes
Shifter (Stock sucks)
full exhaust (w/ long-tubes)
gears/new clutch packs (don't forget the friction modifier)
Intake/TB/MAF
springs/shocks/air-bags
Torque boxes
Axles/5-lug swap/disc brakes all-around
Drag-Radials/Slicks-Skinnies
Fuel-pump/AFPR/MSD ignition
Clutch/Transmission/scattershield (or when the T5 blows)
Heads/Cam/rockers + n/a tune
Nitrous(125-150 shot)/F.I. (8-12lbs boost) + FI tune (500rwhp or less with conservative tune and 6000 RPM cap)

I'll let the guys pick this apart and add stuff that I missed, but this is the cookie cutter layout for me

I'm not a big believer in the aluminum driveshaft or flywheel, though I've had the D/S. I'm also no longer a big advocate of electric fans. All of these things might yield some advantage, but they're incidentals to me that I wouldn't add until after I've done everything else and still wanted a little more.

Good luck in your build,

Chris
