My Mustang is now completely down to metal. Does the Seam Sealer need to by applied while it's bare metal, or can I out a base coat of epoxy primer to protect the car, then seam seal it.

Give it a coat of epoxy primer before using Seam Sealer. Epoxy sealant is much more resistant to rust.
Ford did not do it that way when they built our cars and this led to problems because moisure often got trapped underneath the sealant. The result ended up being rust that you did not see until it was too late.
Remember that Ford was building an expendable grocery getter and had not indended for them to be classics that are still adored 40 years later.
Great thanks alot that helps alot. Also before we prime it, we had planed to quick prep it, and sand it do the the fact there is light surface rust, from people touching it. Should we sand it the use the quick prep wax/ grease remover, or clean it sand it then clean it again. The reason I am asking is I am having a little disagreement with my partner in crime and I dont want to get the Fastback off to a bad start.

Cleaning it first prevents you from sanding wax and grease into the small scratches you will make.
The PROPER way is to clean it, sand it, clean it again, then wipe it down with a proper rust inhibitor (if you have it) just before priming. As always, spray a light coat first and allow it to flash off a little before going heavy. Allow it to dry overnight before seam sealer.
Make sure your seam sealer can be painted over. If you are concerned, later, after the sealer has dried, you can apply another coat of primer over it before you paint.
