How should I go about fixing this paint issue. Its the original paint and I noticed a while back the bubble but today when I washed it (year Later) I noticed that the bubble had flaked away.

to do it right, have it sprayed. otherwise get a sanding tool thats made for scuffing chips and such and use that and some touch up paint.

I forget the name of the tool. it looks like a pen but instead of a ballpoint it has a small tip for detailed scuffing.

Where exactly is that?

It looks to me like poor prep work from when the car was re-painted.

It is right above the windshield on the driver side of the car in the area where the plastic outer A pillar meets the roof of the car. The car has never been repainted, except for the custom colors on the hood, doors and front fenders. I did some searching and apparently when ford painted the mustangs they painted the car with the plastic pillars on them so right at that area there is a body line.

So maybe 11 years of body flex chipped the paint off?

You will have to get the whole roof repainted. If money is an issue, I would get some factory paint and touch it up until you can get it into the shop.
