Okay guys, I have pulled out what hair I had left. My car is still idling @ 1500 to 2000 rpm. Let me give you guys the story.
My car was running okay. I have a 89 GT w/ a 331 in it. Third gear in the T5 was starting to go out and my 331 was pushing it to the limits. So I opted to upgrade to a Tremec TKO600. So I got the TKO and all the goodies to put it in the pony (was planning on a turbo setup soon). During the swap I pinched the injector harness between the block and the tranny. I cannot remember wether the battery was disconnected or not. Inspection of the harness showed no bare wiring. I get the new tranny installed and all hooked up no problems (other than getting the pilot bearing out). Put the long tubes back on, bolted the started back up, put the plug wires back on, reinstalled the MAF tube, and double checked to make sure no vacuum lines were pulled loose. Everything on the visual inspection looked good. Fired up the car and it was idling @ 1500 to 2000 rpm (depending on the mood it was in when I started it up at the time). So i start looking for vacuum leaks. Replaced the line with new tubing but no luck. I thought maybe the TPS has gotten buggered up some how so I get a new TPS, install it and double check its voltage. Still no good. Replaced the IAB....no love still. Okay tried pulling the codes but the reader was only able to read the KOEO codes and wouldnt recieve in continous codes. Before I was able to read both KOEO and KOER codes. I could only recieve the codes also now by jumping the single pin connector to the ground. So my next step was to get a known good injector harness to replace mine. I removed the upper intake of course and replace the damaged harness. While I was at it I installed at 3/8" spacer to mainly make access to the intake bolts easier. So now with the new harness and spacer with new gaskets installed I put everything back together looking for any problems, non found. Fire her up and bam shes back idling @ 600-700 rpm. YAY...it was late and didnt feel like working on it anymore. So I go back out there today to try and pull codes again. First I did the KOEO test, still had to jump the single pin to the ground. Now I go to try and run a KOER test and the high idle it back. WTF IS WRONG? I have installed new MAF, TPS, IAB, pull pressure is running at 40lbs. I have the Aeromotive system in the car. I still cannot pull any codes other than the KOEO codes and this is what I am getting. Before when I pulled the KOEO codes I got faults for the TPS and IAB also but I am guessing that was just because of the damaged harness. With the new harness I am pulling the following codes. I still cannot retrieve any continous codes or KOER codes. I AM LOOKING FOR ANY AND ALL SUGGESTIONS...never had any problems like this with my previous Fox's and this one is about to drive me crazy. Starting to think the computer maybe fried. Anyone got a spare A9L lying around, lol.

CODE 21 - Cooling temperature sensor out of specified range or ECT out of range.
CODE 22 - Manifold Absolute Pressure (MAP) or BARO sensor out of range
CODE 24 - Intake Air Charge Temperature sensor or vane air temperature sensor or EDIS fault
CODE 34 - Canister or EGR valve control circuit or EVP voltage high
CODE 67 - Neutral Drive Switch fault, switch circuit open / Air conditioner on during self-test
CODE 85 - Canister Purge Solenoid or transaxle shift control circuit failure 2.3L turbo failure
CODE 95 - Fuel pump secondary circuit fault
