do i need to get an entire system, or does the stock pipe fit into place with the long tubes.

You will need a new mid-pipe. Some people have had their stock mid-pipe cut down, but its more beneficial for power to get a good off-road or even a high-flow catted version. That way you don't end up with some hack-job looking exhaust system.

The catback portion of the exhaust is fine and you will not need to change it.
